Wheels! Stick or twist.

So, I've got set of 35mm hollowgram carbon discs on my cannondale supersix evo, however, I'm considering switching them for a set of hunt aero 50's instead. Is it worth the expenditure or should I stick with what I'm running already?

go for 60mm and sell the current ones to recoup some of the cost?

I'd also stick. You'd make better aero gains by slamming the stem, wearing tight clothing, having an aero helmet and making sure that the tyre isn't wider than the wheel. All are much cheaper than buying new wheels.

The wheelsets have similar RRPs. Hunts may be better value, but I'd suggest you'd be spending a lot for a fairly marginal improvement (both weight and aero). I think if you've got those wheels already, then either stick with them or upgrade them to something really top notch where you will definitely see the difference.
